Tricky. Basically, the army as a whole was imperial in the sense that the Emperor was (in principle) in command, yet almost all units were raised by one of the suboprdinate states such as Prussia, Bavaria etc. However, the naval land units (naval infantry, some artillery units etc.) were imperial as well...

Quite the contary. He Was ONLY in command of the whole German Armed Forces in case of war. During peace time he was only in command of the imperial navy (land and sea based units) the Prussian troops and ceremonially of those regiments of other German states that he was "Chef des Regiments" (not commander).
